The pages throughout your web site that you most often link to will get the most internal link-popularity. If one of your pages has 100 internal pages pointing to it and another only has 10, the first web page is more likely to be valuable to users as there are more pages "voting" for that page.

Typically a web site will have a navigation bar of some kind that points to the 5-8 most important sections of the web site. This navigation bar will be on all web pages on the web site and therefore boost internal link-popularity on those sections. Make sure to include links to the web pages you most want to rank well in your cross-site navigation bar and make sure that the pages the navigation bar link to have good targeted content. The pages you link to in the navigation bar will be easier to rank well in search engines.
